PhD student will be responsible for biological studies on in vitro model. The scope of work will include determination of the cytotoxicity against a panel of tumor and normal cells and investigation of the mechanism of action based on the assumptions of the grant.

Research will be carried out in the frame of the project „Iron chelators as tyrosine kinase inhibitors – a new strategy for the treatment of glioblastoma multiforme” (PRELUDIUM BIS, 2020/39/O/NZ5/02342), financed from National Science Centre under management of dr hab. Anna Mrozek-Wilczkiewicz, prof. UŚ

Duration of the scholarship: 48 months

Scholarship amount:

4,266.58 PLN per month until the month in which the doctoral student’s mid-term evaluation at the doctoral school is conducted.

5,119.89 PLN per month after the month in which the student’s mid-term evaluation at doctoral school is conducted.

The total budget of the scholarship is 264,000 PLN.

Project description:

The goal of this project is to investigate the impact of chelators with the ability to inhibit tyrosine kinases on key cellular processes. This project focuses on one of the most aggressive cancer, glioblastoma multiforme (GBM). The epidermal growth factor receptor (EGFR) belongs to the receptor tyrosine kinases (RTKs) family. The presence of mutations in the EGFR region results in increased proliferation and resistance to therapy with older generation of the tyrosine kinase inhibitors (TKIs). One of the most common mutation in the extracellular domain of the EGFR receptor is EGFR variant III (EGFRvIII), characteristic of GBM. It is also worth mentioning that the current knowledge of GBM has many gaps in understanding the origin of the tumor, its heterogeneity and the specificity of the surrounding tissues. Therefore, in the current project, we plan to perform experiments on patient-derived cell lines and 3D spheroid models that reflect the actual tumor conditions. GBM therapy faces the problem of the insufficient drug penetration through the blood-brain barrier. Currently, only osimertinib is a third-generation EGFR inhibitor that penetrates the blood-brain barrier. Iron metabolism is closely related to the EGFR pathway, which seems to be particularly important in the development of GBM. Based on our previous experience, we designed novel multi-targeted drugs (named FeTKIs) by combining iron (Fe) chelation functionality with tyrosine kinase inhibition (TKI). FeTKIs are novel osimertinib analogs with the potential to inhibit EGFR and the ability to bind iron ions. We suggest that this approach will impact several molecular targets and aspects of GBM treatment.

In this project, the PhD student will perform the following research tasks:

  • investigation of the cellular response to the incubation with FeTKIs, which are characterized by good metal ion chelating ability, EGFR inhibition and sufficient penetration of the blood-brain barrier
  • testing the specificity of FeTKIs against EGRFvIII mutation
  • comparison of the results obtained on commercially available cell lines with cells derived from patients (studies on traditional monolayer cultures and 3D spheroids)

Requirements:

  1. MSc diploma in biotechnology, biology, biophysics, medical physics, medicinal chemistry or related science.
  2. Knowledge of the basic cell biology and human genetics and molecular biology.
  3. Experience in cell culture, PCR, RT-qPCR, ELISA, flow cytometry or Western Blot is welcome.
  4. Good written and oral communication skills in English.
  5. High motivation to conduct scientific research and ability to work in a team.
  6. Scientific achievements, especially papers published in science journals and conference presentations will be an additional asset.

The scholarship applies to theoretical research of molecular friction of polymers in dilute and concentrated solutions. The main tool of research are molecular dynamics simulations.

The research will be carry out within the project funded by the National Center Science: “Molecular spectroscopy of polymer chains” (2019/35/O/ST3/00936) under supervision of dr. hab. Jarosław Paturej, prof. UŚ. The research is a collaboration work between the University of Silesia and Leibniz Insitute for Polymer Research (IPF) in Dresden (Germany). It is expected from the PhD candidate to carry out some of the research tasks during six month visit at the IPF.

 

Duration of the scholarship: 48 months

Project description:

Polymers are macromolecular compounds comprised of many repeated elementary subunits called monomers. Polymers are important class of materials belonging to soft condensed matter. Polymers are widespread. Synthetic macromolecules are inevitable ingredients of commonly used materials, including plastics, rubbers, fibers, textiles, resins, glues and many others. Large group of materials which are biological in origin also contains polymers. These are for instance proteins, nucleic acids (DNA) or polysacharides (starch). Of particular importance for polymer sciences is theoretical description of macromolecule conformation, i.e. spatial polymer configuration. Many physical properties are manifestations of the underlying polymer conformation. The main scientific goal of this proposal is to develop simulation models that would improve understanding of the mechanical properties of biological and synthetic polymers by measuring the dynamics (frequency-dependent molecular friction and stiffness) of individual biopolymer and synthetic polymer chains. The dynamics will be determined over a large range of frequencies and length-scales as a function of chemistry of the polymer, types and concentrations of solutes (including polymers), solvent, and tension of the test chain using novel computational multiscale modeling. The dynamics of materials is traditionally characterized by the storage and loss modulus, which are determined from macroscopic measurements of the in-phase and out-of-phase response of materials, such as polymer solutions, melts, networks consisting of large collections of molecules. In this project, we propose to directly measure the microscopic in-phase and out-of-phase response of an individual molecule. The need to understand the properties of individual molecules has stimulated the recent surge in interest in single molecules mechanics methods, such as single molecule atomic force microscopy (AFM), optical trap or magnetic bead methods and the so-called correlation force spectroscopy (CFS). Mechanical spectroscopy provided by the CFS technique allows investigation of polymer modulus (in-phase correlations) and friction (out-of-phase correlations). Polymer friction is the dissipation that occurs when a polymer changes its conformation or position with respect to the surrounding environment. In dilute solution there are two components: intermolecular friction against the solvent and intramolecular friction between segments of the same polymer. Molecular friction provides insights into macroscopic synthetic systems such as oscillatory shear of melts or the friction in thin films. It is also crucial for many biological processes that occur in the crowded environment of the cell, for example the stretching and shearing of DNA that occurs during replication.

A PhD student, through his/her work on the PhD project, will actively support the main scientific aims of Biomorphodynamics of Mountain Geoecosystem Research Team. A PhD student will be responsible for systematic research and production of high-quality results, their publication and presentation during domestic and international conferences.

Research will be carried out in the frame of the project of Preludium-BIS, financed from NCN sources, entitled: „BIOFORCLIM – biomorphodynamics of forested hillslopes driven by forest ecosystem disturbances due to hurricane wind events and their relation to changing climate conditions ” (number 2019/35/O/ST10/00032) under supervision of Łukasz Pawlik, PhD, associate professor.

Project description:

Damage caused by hurricane wind in old-growth and managed forests may have their geomorphic consequences. It is mainly due to windthrows when trees are uprooted and some part of soil material attached to root systems is relocated. This factor in many geomorphic and soil studies was neglected and in consequence, for many protected forest ecosystems, the process of windthrows occurrence stayed significantly understudied. It applies to the current activity of the process and its long-term dynamics during the past several hundred years.

One of the natural archives that record the scope of wind damages in forests is tree-rings. A significant increase of the tree-rings width during the subsequent 5-10 years can be interpreted as an increase in solar radiation availability for trees growing under a closed forest canopy. Such a situation may occur when a gap in the forest canopy is formed by a fallen tree (uprooted or broken). One of the aims of the present project is quantification and characteristic of the contemporaneous wind regime of national parks selected for this study but also a description of the intensity and effectiveness of soil material biotransport induced by the tree uprooting process. The database created during the project realization will allow indicating which are primary factors influencing the range of this kind of biotransport. This information will be used to biotransport modeling modified by forest stand features, topography and wind regime of the sites.

A PhD student will be responsible for all aspects of the study including fieldwork and theoretical analyses. The main tasks between others include 1) preparation of an extensive database, based on the archive and historical resources, with information on the past wind-related damage of forest ecosystems in three national parks, 2) tree cores sampling, measurement of tree-rings and their statistical analysis, 3) time series analysis allowing deep characterization of wind regime of the study sites. A PhD student will be obliged to publish his/her study results in the English language in the most prestigious scientific journals.

Requirements:

  1. MSc diploma in geomorphology, physical geography, meteorology, climatology, GIS, cartography, geology, geophysics or similar.
  2. Good and practical knowledge of the English language (written and spoken).
  3. Good knowledge and practical skills in programming and/or statistical analyses (in R or Python), or willingness and ability to learn one of these programs.
  4. Good knowledge and practical skills of GIS (Geographic Information System) software (SAGA GIS, QGIS, or ArcGIS), or willingness and ability to learn one of these GIS platforms.
  5. Knowledge on dendrochronology will be an additional advantage.
  6. High motivation and no formal contraindications for a 6-month scholarship at the University of Colorado in Denver, USA.
  7. High motivation to realize the scientific investigations coupled with ability to work in a team
  8. Documented scientific achievements in Earth Sciences (preferred co-authorship of the paper published in a journal from the so-called Filadelphian List), experience in presentation of the results during conferences will be an additional advantage.
